Ifthe noise goes when the Clutch is depressed it'll most likely to be a release bearing (clutch related). The noise you are hearing like a mini gearbox sounds to me more like box bearings or maybe a diff. Have the oil levels in the box been checked/changed at the correct intervals? This is a common oversite.
